This is useful at least for GDB, as different projects are likely
to use different GDB binaries (for different target architectures).
This should be project specific configuration rather than package
configuration.

Any ideas how the end user is gonna write to this config?

Other than editing directly, I don't know. In atom-gdb-debugger these things are configured from a GUI dialog and saved with the package's main serialize method, but this is more complicated with configuration spanning across different packages.

For reference, this is the dialog I'm referring to:
